Go to minetest's installation folder, and find the folder labeled "mods/minetest". Insert mods there

~/.minetest/mods/minetest/<mod folders>
(this should work for packaged versions and compiled versions with RUN_IN_PLACE disabled)

No need to use a file manager with root/sudo to install mods. ;)

Ehm, precompiled is compiled with RUN_IN_PLACE disabled.

I don't think version from the *buntu PPA's are compiled with RUN_IN_PLACE
