is there a program that makes a single player map in to stone and water...its like a world without grass, trees, and desert

That can be done wth a mod and will take a few seconds per chunk to remove all those nodes. Once 0.4.8 is released the vmanip will speed that up a bit.

The mod doesn't exist yet :) are you using 0.4.7 or latest dev version? If latest dev you can edit Pilzadam's nether mod voxelmanip branch to do what you want https://github.com/PilzAdam/nether/tree/voxelmanip
