If a window is placed over top of minetest selecting minetest with alt-tab, or the unity menu doesn't bring it to the front.
And it's always last on the list (implying it's behind every other window)

Is it possible that you activated the option "Always below" in the window menu (alt+space)?

Do you live in a high neutrino area? You seem to have had many more bugs than I have ever had. :D

It's probably the radon gas :-)
PS I'd be happy to let someone else take the honour

My kids and I have always had this problem with Ubuntu. When you open minetest then switch to another application, minetest will open below the other application. Then I have a hard time switching to minetest because the mouse will not leave the minetest window area even though other applications are open above minetest. I just thought it was a quirk of minetest and so I told my kids to never go to another application while waiting for minetest to load. That seems to prevent any problems.

If you press esc so the menu is showing, the mouse will be released
Also I'm still testing but I think the 'stay underneath' problem occurs only when started from unity (the side menu), and not from a terminal, so might be something has changed with that link cf 0.4.10
